GRAND ANTI-MULTI-MATRIX (GAMM) THEORY

C. Conclusion

Now, I suppose it's possible that humans survived/escaped AND a Zion Software Version 1.0 was created. In this case, BOTH a real Zion and virtual Zion would exist, but this gets too complicated and messy to touch.

As for the motivation provided for the machines, i.e. the Architect's quest for his personal "Holy Grail" of perfection, I neglected it in a previous post because it doesn't make a difference against all the assumptions above. But let me address it directly.

Yes, with each "reload" the Architect seems to be studying the anomalies, refining the software, and reducing the rejection rate. But with the introduction of human choice, while achieving maximum acceptance, he will never achieve 100% acceptance... So what? Whether or not ZSV6 exists or Zion is real, the Architect would continue to refine MSV6 in ANY CASE. It doesn't prove or disprove any of the above assumptions. Ergo, it doesn't matter.

Most of us can conclude that (B) where some humans survived and escaped, tends to be more likely than (A). Humanity has survived despite its history of wars and catastrophes; the man-machine war is no exception. Furthermore, by weighing the number of assumptions necessary to uphold (A), we can see that (B) is a much cleaner, more believable path: The Matrix is the only Matrix, the Sentinels are real, each Zion was real, each destruction was real, and each repopulation was real.
